Fix was easy once we found it. Previous shop had left the passenger side intercooler off when reassembling truck. All the black smoke was due to getting zero boost into the intake manifold. We put it back on, cleared codes, verified tuning, and the truck is running good.

you never mentioned all that black smoke...
but then again I guess I should have asked...
