They do that because it's the end of the fiscal year, don't know why then and not around Christmas.

Hypothetical question that I have never run into.
Say I want to fish June 28th-July 4th. Would I have to get two licences or is there some run over period?

If you buy June 1st or later it counts all year.

I think it's a money grab. If you don't schedule it just right, you'll have to buy two fishing licenses for the same season. Not that big of a deal for resident fishermen, but I can understand the headache for non-residents.
