Yes there were some questionable calls, but that is not why the 49ers lost the game.

The slow start (I hate this recent trend), inability to cover Boldin on 3rd downs, and abandoning the run in goal line situations had much more of an impact than a few missed calls.

they were probably even instructed to hold/tackle/ do whatever the can to not let the 9ers hit the punter...a penalty is still just a safety which is what they wanted anyway, and the clock is the same either way

if they dont hold they can either a) hit the punter quicker allowing less time to run off and b) could cause a fumble or something else disastrous from happening

pretty smart move by the Ravens honestly

Genius call by John Harbaugh to tell all 10 blockers to tackle the defenders. Holding in the endzone is a safety but that was Koch's intention anyway. The holds allowed a couple more seconds to tick off. Genius
