The rule protects the team batting from a cheap double or play. That is, if the 3rd baseman has a routine pop up, he could intentionally drop it, then turn an easy double play by stepping on third and throwing to second. The rule calls the batter automatically out, and if the ball is not caught, the runners do not have to advance.

Of course, the umps took a royal crap on that rule in this instance.
