I thought he was born at Tower of Joy. But even if we don't know for sure where he was born, we know for sure he wasn't born in the North. Ned was fighting in the south during the rebellion. It's not like he asked for Robert for 3 months off, rode north, knocked up some woman, and went south to rejoin the war.

Agreed, but Ned hasn't told anyone anything about where Jon is from. All they know is he came back with a bastard.
There may be a set system for naming bastards, but I don't know it.
