Some book readers think that Septon Meribald married Rhaegar and Lyanna, under a Weirwood (tying both religions together). That is pure conjecture though, but anything is possible. Plus some Targs practiced polygamy, like BluegrassBelle mentioned. Rhaegar was in a political, arranged first marriage and his wife could no longer have children/probably not have sex either. I think that he and Lyanna acted somewhat impulsively (especially since Rhaegar was driven by prophecy) without thinking fully about the consequences of their actions...

I've always thought the chick with Tyrion would be the septon that married them.
