Bastards take the name of wherever they grow up. Edric Storm vs Maya Stone...both bastards of Robert but with different names
Edric would be a Storm either way since Robert is Baratheon and Edric grew up in the stormlands

Then what about Brynden Rivers? Sheira Seastar? They were never called Waters for the Crownlands.
eta: I don't think there's a definitive answer on how they take their bastard name...it could be where they grow up, after their father, or after their mother.
