FTR, I think part of your theory could be correct. Just that the champion she would name wouldn't face Ceresi's champion because of the Faith being responsible for the trial.
I do think some sneaky stuff goes down to keep Margaery safe. Never doubt the wealth and power of Highgarden.

Or the fact that Highgarden and Casterly Rock have been mortal enemies for hundreds of years. Didn't know that until I read the Dunk & Egg books. I assumed they weren't besties, but didn't realize that the hate goes back generations.
