The goal was always to destroy Gotham.
They used increasingly overt strategies as it went on.
The depression engineered by them, which was thwarted by the reaction to the Wayne murders was just the first attempt to get the citizens to destroy it by tearing each other apart.
The attempt with the hulliciagen in the water was the second attempt to the same end.
Nuking it was just the final plan.
It's the only way to be sure after all.

Wasn't Talia the one calling all the shots behind closed doors? It seemed she's the one who wanted to execute Ra's final plan for Gotham, while Bane was just the engine for the whole operation that got involved primarily due to his love for Talia.
