Simple. A "bounty", "performance pay" or whatever the hell you want to call it that rewards players extra cash was forbidden by the league. It was discussed and brought to everyone's attention BEFORE the season began. The league found out about the Saints' situation and raised the issue with Mickey Loomis and perhaps others. The Commissioner was assured that it would be looked into and stopped. That was a lie. Saints officials turned a blind eye.
So first a serious rules infraction occurred and, then, the the Saints lied to the league office.
Oh, and minor details like a twice convicted felon asking via e-mail (to Payton as I recall) to toss money into the pool. Add the fact (according to more than one source, including CBS Sports) that, generally speaking, Payton annoys the crap out of league officials because of, in their view, arrogance and the tendency to thumb his knows at them, and you've got a problem.
Whether any specific hits by the Saints were flagged or not is practically irrelevant in this case.
