Its fine to run a programmer on a 6.0. Yes you hear about alot of people that blow head gaskets, but those result from failing to monitor Exhaust gas temps. An exhaust and intake can help lower them as can an EGR Delete (cant really do EGR till after warrenty though).
The other problem people have with the 6.0 is bent/warped vanes in the turbo. This is caused by insufficient cool down. Head over to Powerstroke.org and you will learn everything you need to know about these trucks.
