This doesn't address your question about where to stay but you might consider the tour that allows you to open the doors to the Sistine Chapel. That would ensure you don't have to wait in lines! Here's a link to buy tickets: LINK and here's an article that describes it: LINK
There's also the Scavi tour that goes underneath St. Peter's Basilica and allows you to see the tomb of St. Peter. It's a really cool tour!
