Ft. Sumter is a good idea, as is the downtown tour. Go park down by White Point Gardens and walk along the Battery... great views of the harbor and some of the houses on the south end of the peninsula.
Your 6yo might enjoy the aquarium. Since you are staying in Mt. Pleasant you are close to Patriots Point and the USS Yorktown museum ship. It is probably a lot for a 6yo to see the whole ship, but he might like the planes up on the flight deck.
