Look into Naxos. It's charming and quintessential Greek without the crowds or steep prices.
We took a SeaJet ferry boat from Naxos to Santorini, and it was easy and quick. My travel agent booked flights for us to go from Athens to Naxos, and from Santorini to Crete. We had to layover in Athens when we moved from Santorini to Crete, which was a pain and took way too long, but I'm not sure what the ferry options were between those two points.
