So if a lineman checks in with the referee as an eligible receiver, is he still eligible if he is covered up by a wide receiver on the line?

No. No player covered up can be an eligible receiver.

But, he wasn't covered up from what I saw.

I don't know the rules on how many offensive lineman need to be on either side of the center. The formation was certainly designed to trick the defense into thinking that 68 was just playing OT. The WR just beyond 68 was far enough to not have him covered up but still be close enough to cause confusion.

No player can be eligible to receive a forward pass if they are covered up by another player.

This is why you always see the TE check to make sure the WR is off the ball
