The wife and I were thinking about taking a 3-4 day trip to San Diego sometime this fall. We are in our late 20s. Would this be a good idea? If so, any recommendations? Obviously, the Zoo is a must.

Can't go wrong with San Diego anytime of the year.

I always preferred staying north county near the beach in areas such as La Jolla, Del Mar though PB or MB are also great.
Kayak or go hiking, maybe do some surfing.
There are some good craft breweries to check out as well.
You really can't go wrong. It a beautiful part of the country with amazing weather and some of the most down to earth and chill people you will meet.

Saturday farmer's market in Little Italy....lots of ready-to-eat food and drinks, if you like trying new things.
Safari Park, which is part of the Zoo, but outside of town, and well worth the drive.
The best fish tacos ever in the parking lot of a defunct ToysRUs by the train tracks in Chula Vista, at the Mariscos el Pescador food truck: LINK
Little truck w/great seafood, including ceviche, shrimp cocktail, fish tacos, etc. A few plastic chairs under an awning, or sit on the bumper of your car.

Sea Kayak Tour in La Jolla
Hiked at Torrey Pines natural Reserve
Checked out the downtown area and then went back to Coronado

Ive heard that a day trip to Temecula in wine country and a trip down to Rosarito are worth it? Is that true?

Zoo and Safari are a must. I would skip seaworld but definitely recommend the USS Midway, La Jolla (prepare to pay for parking) and Balboa park.

Yes. San Diego is awesome 12 months a year. Honeymooned there in November and wore a t shirt and shorts every day.
There are a lot of threads on here, but to summarize my thoughts:
If you have any interest in zoo, SD Zoo is the gold standard and you'll like it. USS Midway museum is fun if you like history. La Jolla is a short drive up the coast and has a lot of great outdoors options. Petco Park is downtown, so you can hit downtown stuff and then a Padres game very easily.

Go, it's a great place for a long weekend or an entire week.
It's not too far from Disneyland too if you want to drive up (on a Sunday would be the best day because of LA traffic).
Good luck, I've stayed downtown and in LaJolla, both have pros & cons.

Last time I was there was October, shorts and tshirt/polo weather.
Ocean was a little cold, but it always is, and that did not stop masses of girls in bikinis from laying out.
Recs:
Little Italy Farmer's Market on Saturday am
Gaslamp district if you guys like to power drink
Mission Beach for lunch/afternoon drinks
Zoo
Stone Brewing Bistro & Gardens
La Jolla is a classy place for an afternoon
Hiking all over the place depending on your preference (ocean, mountains, desert)
You can't go wrong with a trip to San Diego. One of the best vacation cities in America.

I always recommend either kayaking or snorkeling with the leopard sharks in LaJolla. Balboa Park is really nice.

Great place to visit. Definitely go to get dinner at Juniper & Ivy if you are in San Diego. It’s really really good!

Also go eat at George's on the cove in La Jolla. Sit outside and get a reservation for like 20-30 minutes before sunset. It's beautiful

You know any military or friends of military in the SD area? Tour one of the military bases. Preferably Camp Pendleton in North County. Im a navy vet but Pendleton is pretty damned awsome.
Watch the sun set over the Pacific from a North County beach one evening with the lady and spend a little time there afterwards. Very relaxing!
The zoo and aquarium are always mentioned but there’s a wild animal/safari park in the north region also.
Cruise Pacific Coast Highway one sunny day
Check out Harbor Island near the airport
Find some carnitas tacos!!!!
Try the California burrito
Check out the Gaslamp District
Visit Petco Park

I'd say hit Pacific Beach, has a nice boardwalk and plenty of restaurants and bars. Do some hiking. Just got back from Rosarito, Mexico and it was an easy drive, literally less than an hour from the airport. Quite the experience and I rather enjoyed seeing that culture. Gaslamp Quarter and Little Italy have tons of restaurants and bars. Also North Park is up-and-coming area, try 30th street for a lot of breweries and restaurant, but less touristy in my opinion. Live here for 3 months hasn't rained once, weather is beautiful every single day.

Our flight is booked and we’re going the last weekend in October. Thanks again for all of the suggestions!

The USS Midway is something recommended.
Strangely enough, the zoo is actually in two parts. I was not able to go, but the safari part is well recommended apparently.
