The Stone Tower is up there as one of the hardest temples along with Water Temple in OoT.
The hardest part was getting all the masks so you could actually completely beat the game.

Pretty much. I beat the stone temple
Water temple was harder but when I started to try and get the masks it started to become impossible

Yea, there were some insanely hard masks to get. The hardest was the marriage mask (I think that's what it was called).
Your timing had to be perfect and it encompassed all three days so if you screwed up, you had to start the entire three day process again.
I just liked the atmosphere, story, and bosses much more than OoT. Also, I think it's replayability is much higher.

I would kill all the ghosts in that ranch and the girl would leave and I couldn't figure out what to do next

TP was really good until the ending. They had the opportunity to have an original enemy like Majora, but instead they bring back Ganon and give him a pretty terrible boss fight.
Kinda knocked it down a few notches, IMO.

I think SS is the best entry since the n64 days but man it was too easy. I was never once stumped.
