It's almost 100% that Dany and Jon are two of the three. But let me throw a wrinkle in: What if Tyrion is #3? The Mad King raped Tyrion's mother, so it is possible that Tyrion could be a Targaryen as well. It would also explain Tywin's complete hatred for him, especially if there is no way to be sure. I'm not sold on this theory, but it is one that I've been mulling over, and I think it's interesting. Plus, Varys has always had great respect for Tyrion. Is there something he knows that we don't?

I've just picked up on this theory the past few months. Honestly, I haven't dug into the wikis much before the end of last season. I was way behind on the books. I was just starting to get a little ahead when this season started. I'm going to be traveling on and off through the end of June, and I should be caught up, completely, with the main novels by then. Of course, the show is getting ahead of me in spots, again. This season has been the most eye opening so far, in that I see the clear divisions while they're happening, as opposed to retrospectively. I think we will do a rewatch this offseason - I certainly want to make some notes and do my own research before the next book comes out.
They are really telling 2 different, although very similar stories now - Martin versus the show writers, I mean.
ETA: Back to your point - if Young Griff/Aegon turns out to be a red herring (which I suspect he is), then Tyrion could very well be the third dragon.
But *CRACKPOT WARNING*
what if Mance is really Rhaegar?

Hmmm, maybe we can look to the show as guidance with this. Varys is very keen on getting Tyrion to Dany, what if his complimenting him on his ability to rule is just fluff to get him there and then declare him a Targ? Don't think I buy it...

I'm skeptical of this, but I'd like it none-the-less.
However, going back to the show....
Did they purposely show her not being able to control/touch/get near the two dragons that are imprisoned because they are not "hers". We know she rides Drogon away, so she can get near him (also seen in last nights episode). The other two are not "hers", but someone else's (Jon, Tyrion, Aegon??). Thoughts.

Yes, but I mean more recently. Just a thought. There may be nothing to it.
ETA: As they've gotten older, she couldn't control them. She has some semblance of control on Drogon, but nothing of the other two.

To add to this, in the Princess and the Queen short story, doesn't it talk about how not all dragonriders have to be Targaryens? I'm thinking there was a part where a dragon that no one could tame ended up getting ridden by some peasant.

It's never directly stated that Aerys raped Tyrion's mother, but it is a distinct possibility. Even Tywin suggests that he's unsure that Tyrion is his. In ASOS, he makes the comment that Tyrion has the right to bear the name of Lannister since Tywin can't prove that Tyrion isn't his son. Tyrion is also described as having blonde hair, but it isn't the traditional Lannister golden blonde. It's much paler. Then, there is his fascination with dragons when he was a young boy....
