I think he does think Jon is a threat, especially with Stannis being so close to him. Jon has a "get out of jail free" card with Stannis, and LF is smart enough to know that Stannis had to have made him the offer. If he should ever decide to give into it, then he's a huge threat to LF.
Plus if you look at his past, he not only survived the Wildings, but switched sides twice, and got both sides to join forces. That's magnificent bastardy that LF greatly prides himself on, and he was too much of a threat to leave just a few hundred miles north of Winterfell.
But I think there's no way he knows of Jon's true ancestry. He finds it too hilarious that Ned has a bastard in order to really think it through.

I think he does. No one told him, but Varys seems to be able to see through those things and doesn't have a level of narcissism/sociopathy that Littlefinger does that prevents him from seeing the truth about Jon's parentage.
I think that he knew that with Robert dead, and his life now for forfeit, Ned would tell Jon once he got to the Wall about his true heritage, so he hired a Faceless Man to kill a mere bastard, which I'm sure was cheap by Faceless Men standards. Jaqen was on his way to kill Jon, but I'm guessing the Faceless Men raised the price of Jon's head when he became Lord Commander, and Varys decided he had bigger fish to fry now than Jon who would now never know of his heritage.

For sure. Varys is more concerned with his Aegon-Jon Connington-Dornish plan and even about Dany and her dragons than he is about Jon. He may know the truth about Jon's parentage but he doesn't see Jon as an immediate threat. Jon doesn't know about his parents and he's in the Night's Watch. It's definitely like Martin to make someone like Jon Snow who has been the bastard underdog his whole life be the hero of the series/the one True King that deserves to be King.

Of course Jon doesn't survive his wounds. Jon has to die to get out of the nights watch. How many times have they gone through the night watch words.

So, Jon dies, Melisandre brings him back to life and he is free from any vows he had taken. If Thoros of Myr can bring Dondarion back 237 times then surely Melisandre can bring Jon back once.

i don't really see how varys could know of Jon's parentage, the only way he could know if he had spies in the tower of Joy. The whole point of being out there was to be discreet. I doubt Rhaegar trusted varys like the mad king

I don't think anyone told him, he just figured it out on his own. Ned Stark of all people having a bastard child is just something I doubt everyone would overlook. Littlefinger and Jaime both find it to be too hilarious to really think it through, but Varys is the type of guy who can almost perfectly sense patterns through personality.

IIRC being reborn is apart of the Prince that was Promised/Azor Ahai stuff.
