I would remove the duct as close to the air handler as possible. If you cap it where the register is now, you will still be pushing air into a "deadleg" duct that once capped with no where for the air to go may sweat due to condensation and cause a moisture problem in the attic....

This is not the first time I have heard of someone having issues with the Riptide 80 LB thrust trolling motor. I have been told (strictly hearsay) that there is an inherent problem with the 80 and that the motor overheats and the brushes malfunction causing the motor to fail. Again this is hearsay...
