Booking trips website vs directly with hotels and arilines

I have decided to start traveling and doing what I have always wanted to do in the last year. I have booked with Expedia in the past but it's hard to book multiple city/countries travel with them. I know it's more work to book individually but I don't mind doing the leg work. My Europe and Middle East travels were on the government dime.
I have read that booking with the airline is better, but how do you handle the hotels? I have priced my next trip to Moscow/St. Petersburg on Expedia and 9 nights with round trip air is about $1,600. But I have to do
US-Moscow-St. Petersburg-Moscow-US
I would rather do US-Moscow-St. Petersburg-US.
How do you handle international hotels when you book your airfare with the airlines? How does it compare price wise?
Looking for tips from the pros on here, thanks.

When I've had to stay in multiple places overseas where airfare is needed as well in and out of different cites, I've gone with a travel agent. Good ones can find deals for you and it ends up cheaper than searching on your own even with the premium they take.

Always book direct with the airlines unless you absolutely can't. For Irrops the airlines will help you much better directly than orbitz will

If you are looking to do a package deal, the airlines are actually a solid bet. Delta Vacations has a good reputation. I'd still recommend booking on your own. Bookings.com is a good option.

These days airlines are pretty good about taking care of passengers during irregular operations. Of course, anyone with status will be cleared before ones without.
I will caveat it with, be very, very careful booking two separate tickets to change planes in a city (known as a self-connect). For example, fly Southwest or Delta to LAX and then same day connect to Tokyo on Japan Airlines. If something happens on the Southwest/Delta flight, Japan has no obligation to accommodate you.
