Umm... great observation there doc..

This seems like quite the operation, I mean wouldn't this have made a serious scene? Regardless of the time of day, wouldn't someone have seen SOMETHING???

Not if they took a bucket every few days or so. The brains probably don't get brought out very often, so it's possible someone walked in one day and realized that a couple shelves were empty.
