Unless the apes learn how to use guns and then use them to fight instead of spears, I'll be irritated because in a situation like that they would have no chance.

Depends on the situation. Native Americans bugged the shite out of early settlers who had superior fire power because they were sneaky as shite and knew how to hunt. Now take an animal with an equal brain capacity, after the drugs in a made up setting mind you, and you have a ninja with superior strength, speed, and senses. This is post apocalyptic as well. Picture the cast of the Walking Dead against a bunch of Super Apes instead of zombies. They would have been dead episode 1.

At the end of the first one they show a disease outbreaking. Not sure what caused it but a lab guy caught it, gave it to the a-hole neighbor, who was a pilot and spread the hell out of it.

They made this pretty clear at the end of the first movie, the drug that cured alzheimer's created a plague that was starting to infect people.
