Hulk vs the Aliens in Avengers. My 4 year old can watch that final battle all day just to watch hulk smash!
The end of Batman Begins when Gordon hands him the joker calling card. Taken straight out of year one.

Yeah, I can definitely think of a few.
The Dark Knight: LINK
Gordon's desperate scream of "I have to save Dent!" alone should have garnered this film an Oscar nomination - it's such a powerful moment.
The Avengers: LINK
That turnaround shot of the whole team for the first time is one of the greatest moments in super hero cinema, matched perfectly with the Alan Silvestri score.
Batman: Mask of the Phantasm/Batman Beyond: Return of the Joker:
I feel these two moments from the Batman animated movies as the greatest moments from at least the film version of the Animated Series.
LINK
LINK
Both of these are two of Kevin Conroy and Mark Hamill's greatest moments as Batman and the Joker, bar none.
Superman: The Movie: LINK
While I would normally list the entire movie as the best scenes in super hero cinema, I will point specifically to the helicopter double rescue as the GREATEST single moment in super hero cinema. I am 32 years old and this scene continues to choke me up every time I see it.
I had two other ideas, but couldn't find a vid clip for one. First was Clark's leaving home scene. It is a beautiful goodbye scene between son and mother with the best bit of John Williams music aside from the opening march. Next would be the end of the film.
LINK
Just a great way to end the film.
You know, I'll throw this in just...well, because! (And yes, I am a HUGE Superman fan)

When Rocky beats Clubber Lang

the long single take in Avengers where it pans to each character ending with hulk punching thor. Really...There are a lot of shots in Avengers where the attention to detail is amazing.
Ironman kicking arse in Afghanistan.
Opening scene Xmen2.
Xmen FC when Magneto puts the coin through Shaw's head.

This seems like something I could go on about for a while, but the first scenes that come to mind:
- The bank heist in the beginning of TDK
- The Joker introducing himself to the crime bosses in TDK
- Opening credits of Watchmen
- Batman and Bane's fight in TDKR
- V taking out a SWAT team in V for Vendetta
- Magneto getting revenge on the Nazis in that Argentine bar X-Men FC
- After Spider-Man saves the train in Spider-Man 2, and the people realize he's just a kid
- The Crow taking out T-Bird's crew
- Just about any scene with Marv in Sin City
Eta...damn, opening scene in X2 is badass

Heh! Yeah, wrestling nerd that I am would argue that point, since Flair began wrestling before Superman was released in '78, but I would so much prefer it if he stole from Superman!

Damn! I knew I forgot one. This is one of the BEST opening to a super hero film in a LONG time!

I know it gets blasted alot but the introduction of Colin Farrell as Bullseye in Daredevil always stuck with me.
I know may not be a superhero movie but the fight between Inigo Montoya and The dread Pirate Roberts is my favorite fight of all time.
Vampire rave introduction of Blade in first movie
The Bride vs the Crazy 88 (I consider kill bill a superhero movie)
Tried to keep it to ones not mentioned. A lot I liked were already listed

This is pretty much the dictionary of great comic book scenes.
I would add:
The Watchmen Intro
The Wolverine Origins Credits (The movie may suck, but the intro credits sequence is superb)
The Winter Soldier punches Cap's Shield moment(I mean they got the noise just right in that one)
And....
Nightcrawler attacks the White House in X2. It is, by far, one of the best directed sequences in terms of creative uses of super powers. Just brilliant.
