Game of Thrones Question, Spoilers Inside

I just started Game of Thrones, I'm on episode 9 of season 1. My question is how did the hand of the King figure out that his boy saw the affair going on?

He figured it out once he realized that Joffrey wasn't Robert's. He knew that Bran never falls when he climbs, plus an assassin tried to kill him. That coupled with a little lie from Littlefinger led him to the fact that the Lannisters were up to something. When he confronted Cersei about Joffrey and his siblings, and knew that Jamie didn't go on the hunt at Winterfell he just guessed that Bran saw something he wasn't suppose to. Cersei just flat out confessed and ding ding we have a winner.

He probably figured that's how bran wound up like he did(remember jaime threw him off?)

He knew Jaime stayed home from the King's hunt that day. Also, had just figured out that Jaime and Cersei bang each other because of reading about Baratheon genetics. Bran was a better climber than to just fall.

I know they did the whole research showing that every-time a Barethoeon had a child with someone with fair hair, the children had Baretheon dark hair. It was a dominant trait apparently. I think Jon Arryn was looking into that back when he was hand. I don't really remember how Ned made the leap to actually tie in the Jamie/Cersi's kids thing.
