Today for the first time, we put our new lab puppy (13 wks) in the shed with our other adult lab while we're at work. The puppy is in a kennel (still potty training).

Here's the problem: I didn't think to check the weather when we decided to leave them together, and the older of the two is deathly afraid of thunder. If i leave them in there together is the puppy going to pick up on that? Should i run home and separate them before it gets bad?

Puppy will pick up on it, but shouldn't that quickly. If so, it's a puppy so you can teach it differently before it becomes habitual
