Cement board filler

I need to fill gaps and nail holes in my hardie board soffit. What is the recommended filler and caulk?

I am thinking bondo for filler.

Think you're on the right track with bondo. I've used it very successfully to fill rotten spots on old wooden windows. Caulking is hard to manipulate and tends to mildew even after painting.
