Yes. And the article specifically states the old World Trade Center is in the time lapse.
So i really have no idea what people are talking about. They just do head shakes instead of actually answering.

The South Tower is there in the shot, then disappears. What were you looking for, them including footage of it getting hit by the plane?

The only issue is that it disappears before 2001 for some reason. It flickers at 1993 for obvious reasons. Just an interesting treatment of the WTC.
