Why do you think his reason for turning down the thrown was "for the good of the realm"? Its been a while since I've read the books but I thought the reason Aemon turned down the throne was because of the vow he'd taken (and from his account it took a lot of self restraint from answering the many pleas to make his claim)
In fact with hindsight it would probably have been for the good of the realm if Aegon had taken his right to the Iron Throne. Obviously we can't know that Aegon would be the same man that he was if he remained a member of the Night's Watch, but you've got to think hes better than the alternative.
And there is a town dedicated to members of the Night's Watch breaking their vows. So what if instead of sleeping around one breaks their vow by making a claim to the Iron Throne?

Agreed. It just doesn't fit within the current story narrative for Ned to have told Benjen, and by association, Aemon.
Just think about the Tower of Joy and how that would have had to of been played out:
Lyanna: Promise me, Ned. Promise me you will never, ever tell another living soul.
Ned: I promise. I will never speak of this to anyone.
Lyanna: Except Benjen. You can tell him. Teenagers are trustworthy.
Ned: Umm...ok. I'll just tell Ben. I swear that only he will know.
Lyanna: Well, Ben can tell one person. But only someone who will take the secret to his grave. Promise me, Ned.

The only way I think Benjen knows is from being fairly close to Lyanna and putting two and two together when she runs away with Rhaegar (or if she was pregnant when she ran and Benjen found out that way).
