I'm re-watching the series, and from what I can tell, it's actually a call-back to the first season when Ned threw Littlefinger up against the wall when he told Ned that Catelyn was in the city and at one of his establishments.

Not sure it's Tywin directly, but that theory makes me think someone knew about John when he was a baby and that's why he became so sick as an infant (at least from the show's telling). Someone tried to F John up; he recovered; the perpetrator never came forward.

I think Littlefinger has an idea. His business is information. That means he tries to know everything and the parentage of that kid would be on his list of things to know and use at the proper time.
He would have knowledge of a Targ heir in his back pocket.

But Littlefinger and Varys get their knowledge from spies. Them just knowing what they need for the sake of the plot would be irritating, and it would also open questions as to why nobody else is certain of it.
