In a vacuum the smart move would be to take the cost controlled QB, but spending the money for a win now type QB while mortgaging the 1st pick for multiple future picks might be the better move

Who is out there that the Niners could trade for or sign besides Cousins that gives them the win now?
If the Niners earns the first pick, trade down to mid 1st round for the defense and extra picks. They still could get somebody like Browning in 3rd round possibly. That to me would be the best scenario. I feel you build the defense first then go offense around year 3.
Teams that are in market for QB are?
Cardinals need to replace Palmer
Jags
Jets
Dolphins? Depends on Tannehill
Chargers? Rivers is getting older
Redskins? Depends on Cousins
Saints? start looking sometime soon shouldn't they

Maybe they could sign Brees for a few years, they certainly have the cap room.

You could trade down and pick up cousins without effecting your salary cap that deeply (they have a crazy amount of cap space), to quicken up the rebuild
