Runners - need help with the balls of my feet burning past 3 or so miles

I wear On Clouds Cloudsurfer ... my feet both have a callous in the same spot and the balls of my feet burn at 2.5-3 miles. If I stop it pretty much stops. No other foot issues that I feel or am aware of.
Went back to the local shoe store and she sized me up a half size .. helped a fair amount BUT today I went for a normal nice walk in the shoes and my arches don't fee right in them. Didn't notice any issues in that area when running. Is that normal??
Any suggestions other than body glide on my feet? I wear either Balega or Feetures socks so I know I have quality footwear. Got 3 halves coming up and I truly don't want to be miserable.

Is it burning as in a "hot spot" starting to create a blister?

i don't enough about oncloud to make a good judgment. it seems like between brooks, saucony, hoka, or altra, they should have a shoe that adjusts to different contacts for the foot.
i have a totally normal pronation and footstrike, so i've never had to get into the different fits for those, but i know others have and have gotten recomended for different brands that have alleviated their problems.
when you say local shoe store, do you mean academy or a running shop?
