Isn't Worldguard installed on the server? I never took the time to experiment with it, partly because I didn't think I would have to. I'm in the middle of a move and haven't had a chance to log in for a few days, but everything near the spawn on Dynmap looks like it's fine.
Anyway, the 1.4 update is shaping up to be pretty significant, with the best part being that none of the newly implemented features require the generation of new chunks, so we won't need to start a new map.

1) Item frames and pots
item can now be placed within a frame, and then placed on a wall. Once placed, the items can actually be rotated within the frame. Pots have also been added. - Potion of Invisibility, as well as a Potion of Night Vision (of which the golden carrot is an ingredient).
5) Dyeable Leather Armor

6) Added corner stairs.
7) All mobs can now pass through Nether Portals.
8) New boss - The Wither.
