This is actually a tough one for me, but I'd limit my choices to:
Dragon Quest VIII - Got to a point where I didn't know what to do. Finally got a friend to show what to do next and just never went back.
Final Fantasy Tactics - Accidentally saved before a 1v1 fight that I CANNOT win. There's no way to back out and my save is stuck with ~25 hours progress.
Brave Story: New Traveler - A really fun PSP RPG that I was having a lot of fun with, but I think it fell victim to my growing PS3 collection that stole its gametime.
Jeanne d'arc - I got stuck right at the last boss and never went through the trouble of grinding to see the end. It's a fantastic strategy RPG though.

I have a confession: I never beat Earthbound. I think I got to the final boss underleveled, got my head handed to me, and never went back. I have the rom that I never touch, and I really want to give it another go, but for me, it's hard to play the nostalgia games that actually require time. Plus I was never a fan of not seeing my characters during the fights. I'm sure that was a staple for a lot of old RPG's, but I never liked it from the beginning.
