None of the veggie burgers around town are vegan.
Chelsea's has grilled veggies and couscous or you can get their grilled veggies on focaccia...hold the cheese!
I went to Zoe's not long ago and all I got was the hummus, I didn't see many other options.
Most thai/asian places use fish oil in most of their vegetarian dishes
Greek/Lebanese will have stuff for you.
As someone said, MJ's Cafe on Jefferson is a vegetarian cafe and they have a vegan sammich. Or you can get another of their sandwiches without cheese.
Magpie on Perkins also has vegan options.
I believe that La Madeline has a vegan soup on special thursday and saturday? Don't quote me on that.
Also, make sure when you ask the waiter/waitress that they are educated enough to know what vegan means. I can't tell you how many times I've been told something was vegan then making them double a triple check to discover that it's not.

ETA: I catered a party and Mestizo's provided the food. The owner said if you come in and request something, they can fix it for you. Their food looked pretty delicious but most of it had cheese. If they make it to order, it can work.
and you can always make up your own meal if you know the types of things they carry. Like getting a sandwich with hummus, tomatoes mushrooms and cucumbers. Or ordering steamed vegetables and a portabella cap.
Sushi places will accommodate for you. Just stay away from the spicy mayo
