The inhibitor chips did the work they were designed for. To not allow the clones to act normal, and to follow the orders of the emperor when he activated the chip with Order 66. Most think that Order 66 was an order to kill the Jedi, I think it was how the chips were activated, and allowed the programming to force them to kill all jedi and follow the emperor's orders without question.
